The Squadron was constituted on 2 February 1942 as the 40th Transport Squadron, and was activated on 18 February 1942. It was redesignated as the 40th Troop Carrier Squadron on 4 July 1942, attached to the 317th Troop Carrier Group.

The 40th Troop Carrier Squadron, arrived at Garbutt Airfield in Townsville on 23 January 1943. The Squadron relocated to Port Moresby, New Guinea on 4 October 1943. Other locations that it was posted to were as follows:-

21 Apr 44 Finschafen, New Guinea
22 Jun 44 Hollandia, New Guinea
19 Nov 44 Leyte, Philippines
5 Mar 45 Clark Field, Luzon, Philippines
16 Aug 45 Okinawa, Japan

 

Crash of a C-47 Dakota
in Cleveland Bay near Townsville
on 7 August 1943 with the loss of 27 lives

 

C-47A-30-DL Skytrain #42-23661 "Breezy Ann"
 forced landed on Pipon Island near Cape Melville
in far north Queensland on 4 November 1944
